I don't know which is best for all situations, but here is a scenario where you would want the bubbles on the outside.

Say you are wrapping a glass and packing it in the middle of a box surrounded by packing peanuts. You would want the bubble side out to help hold onto the peanuts so that the glass would stay in the center of the box and not shift to the side or bottom during shipping.
