A couple reasons I can think of...

#1 Some $100 chips are LE and worth more than the plentiful $1 chips. Even if a $100 chip is not LE, it still seems like it if you are the person trying to get one because dealers will have the $1 chip by the rack but few people will have the $100 chip available that you want.
#2 If it is an ebay auction, the fees on the $100 chip will be more than the whole sale of the $1 so naturally the price would be more.
#3 If paying with paypal, also the fees will be more than the fees for the $1
#4 There is no incentive (for me personally) to shell out $100 for a $100 chip at the casino just to bring it home and try to pimp it out for a lousy 2% profit, but on the $1 I can make 300% profit with little investment. This means I would charge more profit for the $100.

If you go to a casino to buy chips to resell, and you have $100. You could buy a $100 chip and make $3 or you could buy 100 $1 chips and potentially turn it into approx. $300. I'll stick with the low denoms!

For what it's worth, I have purchased tons of $5 and under chips from casinos just to trade or sell, but I have NEVER purchased a $100 for this purpose. Probably becasue of one of the above reasons.
